Does anyone know if I'll have a problem if I put an algae blenny in with a scooter blenny?

A scooter blenny is actually a dragonet and not really a blenny (I'm about 95% sure of that). So you shouldn't have a problem.

how big is your aquarium, though?

90g with roughly 100-120lbs of live rock in tank. Plus another 20lbs in the sump/refug.
